ISfinder: the reference centre for bacterial insertion sequences
نویسندگان
چکیده
ISfinder (www-is.biotoul.fr) is a dedicated database for bacterial insertion sequences (ISs). It has superseded the Stanford reference center. One of its functions is to assign IS names and to provide a focal point for a coherent nomenclature. It is also the repository for ISs. Each new IS is indexed together with information such as its DNA sequence and open reading frames or potential coding sequences, the sequence of the ends of the element and target sites, its origin and distribution together with a bibliography where available. Another objective is to continuously monitor ISs to provide updated comprehensive groupings or families and to provide some insight into their phylogenies. The site also contains extensive background information on ISs and transposons in general. Online tools are gradually being added. At present an online Blast facility against the entire bank is available. But additional features will include alignment capability, PsiBLAST and HMM profiles. ISfinder also includes a section on bacterial genomes and is involved in annotating the IS content of these genomes. Finally, this database is currently recommended by several microbiology journals for registration of new IS elements before their publication.

ISbrowser: an extension of ISfinder for visualizing insertion sequences in prokaryotic genomes
Insertion sequences (ISs) are among the smallest and simplest autonomous transposable elements. ISfinder (http://www-is.biotoul.fr/) is a dedicated IS database which assigns names to individual ISs to maintain a coherent nomenclature, an IS repository including >3000 individual ISs from both bacteria and archaea and provides a basis for IS classification. Each IS is indexed in ISfinder with var...
متن کاملA pipeline for insertion sequence detection and study for bacterial genome
Insertion Sequences (ISs) are small DNA segments that have the ability of moving themselves into genomes. These types of mobile genetic elements (MGEs) seem to play an essential role in genomes rearrangements and evolution of prokaryotic genomes, but the tools that deal with discovering ISs in an efficient and accurate way are still too few and not totally precise. Two main factors have big eff...
متن کاملInsertion sequence diversity in archaea.
Insertion sequences (ISs) can constitute an important component of prokaryotic (bacterial and archaeal) genomes. Over 1,500 individual ISs are included at present in the ISfinder database (www-is.biotoul.fr), and these represent only a small portion of those in the available prokaryotic genome sequences and those that are being discovered in ongoing sequencing projects. In spite of this diversi...

With the rapid expansion in generation of DNA sequence data, including data from long-read methods that greatly simplify assembly, it is increasingly important to address annotation issues. In bacteria, exactly the same mobile genetic element may be found in different locations, and consistent annotation greatly simplifies comparative analyses. Registries such as ISfinder (https://www-is.biotou...
متن کاملThe Origin and Possible Functional Role of Short Dispersed Repeats
Repetitive sequences are common not only in eukaryotic genomes but also in prokaryotic genomes. Bacterial genomes contain many types of repeats including tandem repeats and short dispersed repeats. This research aims to expand our understanding of short dispersed repeats (SDR), a novel type of repetitive sequences in cyanobacterial genomes. SDR are found in the genomes of Nostoc punctiforme as ...
